ionbot is our next-generation, fully data-driven, proteomics search engine. Using predictive models, ionbot enables highly reliable open modification and open mutation searching for shotgun proteomics.
ionbot employs data-driven machine learning classification models to accurately predict parts of the peptide that generated the spectrum at low computational cost. These predicted amino acid sequence tags are used to efficiently and significantly reduce the number of peptides considered for matching. This search space reduction, combined with additional predictions, allows ionbot to find the best matching peptide for each MS2 spectrum in extremely large peptide search spaces (e.g. considering thousands of potential peptide modifications) with high sensitivity at low false discovery rates.
